Gamer akan berperan sebagai Big Daddy yang diciptakan di Rapture yang sangat terobsesi untuk membuat sebuah cloning dirinya. Berseting sepuluh tahun sejak BioShock pertama, sejumlah laporan di kota mengenai penculikan gadis kecil menyebar dimana-mana. Sama seperti kasus Big Daddy, kali ini yang muncul adalah Big Sister. Jika tertangkap pemain bisa bebas menentukan nasib dari gadis kecil tersebut.
